Well first up .... welcome to X world 69!!
The idiot lite should come on, everytime when starting..... as a test. If I remember a couple others should too. And then go out once started.
There is a "check engine lite" which I think is what you are refering to (looks like an oil can??). There is also a yellow or red "battery" lite that also should go out immediately once started.

I don't know how old your battery was when it failed. But I can give you directions for testing the charging system. I'm seeing normal battery life with OEM style batteries between 5-10 years. Of course there are extreme examples.

Test your volt regulator.... get to your battery or smart charger connection (if you have one). Start the bike, and put a volt meter on the battery/smart charger connection. Crank over to DC volts on your meter. It should read at minimum, 12.7 volts... I'd prefer 13 volts. Rev briefly if needed.
If it isn't reading that high, we'll need to test stator next.
Down by the toe shifter inside the frame rails is the volt regulator, an electrical looking device mounted on the engine case. There will be 2 connectors, one goes to battery (red and black wires) and other goes to stator (alternator, 3 black wires). Unhook the stator connector. Put your volt meter probes in ANY 2 of the 3 slots from the stator (NOT THE REGULATOR END). Start bike, and TURN your volt meter to AC volts. With roughly 2000 rpm's it should be reading 50 volts ac on ANY 2 of the 3 plugs/holes/slots. Test all 3 slots with each other. All 3 phases have to be charging 50 volts ac.
If this test shows 50 volts ac, at all 3 places, your stator is GOOD. And you'll only need to replace the volt regulator (they are pretty bullet proof, so I'd doubt it will be the regulator, but we have to prove that it isn't in trouble).
If you aren't getting 50 volts ac on all 3 phases of the stator, it is burned up (or possibly wire issue from the stator to the regulator, doubtful). And you'll need to replace it.
Don't think your X a being a special case burning up the stator. Its fairly common, especially now with the age of our bikes.
I'm part of a small group in the community that believes our stator issue is due to the "shunt type" voltage regulator and the heat it creates in operation.  Here on this site without much "searching", you can find out how to replace your volt regulator with a "shuntless" system, for a reasonable price.
I can talk you thru it here, how to replace your stator, or you can visit my youtube channel, and watch how its done.

Hello, this is the first time I have ever joined a forum so I?m really new at this anyway I bought a 2000 super X last year it was well maintained it has a little over 11,000 miles. I was out on a ride last year and the battery died on me. I was able to get it jumped to last long enough for the ride home. and replaced the battery and I just realized recently that when I turn the ignition on the signature engine light comes on the yellow one, but after I start it, it goes out. I guess I?m just asking if anybody else has ever had this issue or might know what the problem might be thank you.

interesting note about mice.
When we had 3 X's in our stable....
Our DWS was always in jeopardy of mice. They loved it. And it was a constant battle all winter to keep them out. My 99 black, had occasional mice. And our 00 blue never has. All 3 parked next to each other.
Mouse population here comes and goes. Some years so bad all the cars/trucks will have mice, with traps set off by the hour. Then other years, we won't see any.

My point being, it makes me wonder if the insulation thru the years on our X's may have changed? 

I do have a question to everyone here. What do you use for mouse prevention. I've used boughten products, and home remedies. One year to the next, each will/will not work. When its a hi population year, I don't know of anything I've used that works.
Neighbor swears this product he used to use for his collection of cars, was used by the air force, and you lay down a parameter, which the mice won't cross. Of course he told me about this product, and I haven't been able to find it anywhere, including the place he bought it.
Here in the flatlands, mice are a constant battle...

I found out that the insulation on the wires was only to last 15 years...could have lasted longer, but the people incharge

cheapend  out on alot of issues...money was the key to have a better grade on the harnesses...don't forget, if it was in storage

or outside conditions...heat played a part traveling thru the wires to...shitty insulation...mice love it

Thanks Bruce. I have a theory on harness issues but need more data to draw a conclusion, so let me know if you come across any brittle insulation.
It's like Deming said - without data I'm just another person with an opinion lol.

have heard conversation about this issue more often recently. I'll get my shoulder back in shape, I'll take a look at mine. I've heard stories of owners wiring insulation falling off as much as 10 years ago.
But others like mine with no issues.
I'd normally say its because it was stored inside or outside the elements. I don't believe it any more.
Frank I get a look at mine (soon) I'll let you know what I find.
