The only filtering of fuel is the pick-up screen at the pump in the tank. I know many Xers have installed aftermarket, in-line fuel filters to their bikes. I had planned to do the same on both of my bikes, but I've had absolutely no fuel systems problems in 6 years. So I have not pursued installing anything else.
That being said, since you HAVE had significant rust in your system, I would definitely recommend adding an in-line fuel filter. There are some very nice (and small) filters available with replaceable elements, something like these: http://www.ebay.com/itm/Racing-Performance-Aluminum-High-Flow-In-Line-Fuel-Filter-6-AN-AN6-/201419424690?hash=item2ee58883b2:g:NOwAAOSwd0BV5o~-&vxp=mtr

the fuel pump has a large filter screen on it so unless you have a rusty tank you shouldn't need any other filter
